This should be a setting in OMEdit, but we don't have that yet.
You might try Tools->OMC logger:
cd("/path/to/where/you/want/the/files"); + Send
then build the model.

You can also run scripts from command line, directly with omc via .bat files to put the generated files wherever you want.
